We are seeking a Software Engineer to join the Data Coordination and Archiving Team at the EMBL European Bioinformatics Institute (EMBL-EBI). The team provides data coordination services for partners around the world for a portfolio of sequencing based initiatives. With underlying infrastructure for these services based around the team’s European Nucleotide Archive – one of life science’s largest and longest standing data resources – this is an opportunity to rise to the challenges of ‘big data’ and make contributions that advance the reach and utility of sequence data.

Your role

You will contribute to specific data indexing, presentation and retrieval microservices, APIs and public web interfaces to improve discoverability and usability of data across two of our current projects:
  • In the area of stem cell research, you will work on the HipSci project to improve indexing of sample and sequencing library information;
  • In the area of data coordination for infectious disease surveillance, under the RECODID project, respectively, you will improve indexing and presentation of sample and sequencing library information. This will include development of a new cohort data presentation browser and development of new backend storage solutions.
You will design and extend software, including investigating and selecting appropriate technologies, to meet the data indexing and presentation needs of the consortia. You will work with teams from across EMBL-EBI and collaborate with expert scientists to provide innovative services. You will represent EMBL-EBI and consortia at project meetings and international scientific conferences.

You have

You should have a university degree in the computer sciences or life sciences and have several years’ experience in a software developer capacity.

Required experience:
  • Strong command of Java, preferably including Spring/Spring Boot
  • RESTful APIs
  • Experience developing or maintaining web-based applications (html, css, Javascript frameworks such as Angular)
  • Proficiency with database connectivity. Relational and noSQL databases
  • Shell scripting
  • Experience in full software development cycle including design, implementation, testing, version control and deployment
  • Willingness to learn new skills as the project requires
  • Self-motivated and capable of working both independently and as part of a team
  • Excellent communication, interpersonal and English language skills

  • Experience with microservices architecture
  • Experience with ElasticSearch or similar data warehousing technology
  • CI/CD pipelines
  • Containerisation (Docker or similar) and orchestration
  • Cloud deployment
  • Prior experience working in a multidisciplinary scientific environment.
